Try to use Imagick++ as target and tell us if the artifacts still happening. If you don't have Imagick++ target enabled please download and install the binary we provide from our website. It integrates the Image++ libraries by default.

That worked - now renders without any graphical glitches. Unfortunately Imagick isn't in the repos of any of the distros I checked so I used the package linked from the synfig site, as you suggested.

First, import the frames into an editing program and arrange them as necessary.
